I have been using the Apple ProRes 444 codec, then using a converter to convert to webM but found that there are some issues with transparency when testing on web.

Import Premiere Pro project into After Effects. I just use an online converter, maybe thats the issue. Also, if you do go with H.264, export out of Adobe Media Encoder, not After Effects. Works just like converting to any other standard video format.
